I have a 2016 Jeep Wrangler Unlimited 4-dr with a soft top that is slanted in the back. Will it fit correctly with that top? Thanks.
No, it will not. The area of extra material where the fast back top is not filled out like a factory top would be prone to collecting water in a heavy downpour so water could find ways to seams in instances of really heavy rain. This is the only cab cover that Mopar makes to fit the JK Wranglers.
Will this top fit over the soft top when it is folded down?
It is not shaped or cut for that. With the top down or removed this will not fit properly in the rear.
Can I use this cover over the Hard Top with just the freedom panels removed? If not this cover do you have a suggestion for a cover that can be used like this? Thanks you
You can use this with the panels removed, but beware the edges that are exposed could rub into the cover.

The only covers that will fit with a light bar installed are the full vehicle covers such as 11081.2012
