Once installed, are the clips and locks of the removable front panels still accessible to take on and off? The pictures seem like they would be obstructed.
The loops that receive the clamps for freedom panels and a factory soft top header are accessible with the mesh left in place. Thanks for your inquiry.

Can you close the soft top with it installed ?
Front straps will need to be undone to allow your soft top to clamp. Thanks for your inquiry.

Does this include cover for both the front and back parts?
No, it does not. The Shademaker Plus would be needed to get both front and rear sections, which is available for 4-door Unlimted models. See the following link. ShadeMaker Plus for JLU. Thanks for your inquiry.

Hi, do you have to completely remove the hardtop to install it or can you just remove the front two panels?
The hardtop will need to be removed for installation. With aid of a couple of helpers or a hoist, the front of the back hardtop shell could likely just be lifted some briefly to make the attachments needed. It cannot be properly mounted without accessing those points under the hardtop back shell. Sorry for any inconvenience. Thanks for your inquiry.

Is this compatible with the Mopar soft top? I know it sounds stupid, but I like the top down, but am still concerned with sun burn.
They are definitely great for use in that circumstance. When closing the Mopar top, you will only need to unbuckle the front tethers for your soft top clamps. Thanks for your inquiry.
